Right now we do have 2 payment options, transfere and paypal. I went through transfere and get confusing workflow: The online process is showing a link to registration and invoice, but more Information goes down in the bottom and very easy to oversee and therefor missed.
The Registration Email, which is the very first customer email says awaiting payment and a link to the cart, to do a payment again? What does it mean “Do payment options? If the user missed somehow the process during being online, and did not download or has some memory, for me the thing is stuck.
After updating i get the same mail like the very first again and again…
Did we miss to configure something different?

It means they can still pay online later if they choose to pay online later.

For some reason we tried this link to older test registrations and ended up to an empty page – I guess this link gets obsolete after working on it or we did some template configurations.
After doing another final test the link does work, but we get to update payment, but page is saying customer gets an invoice and are not happy with showing Registering and Invoice out of our Homepage and do not coming back to our site. Would it not be better to send an email with PDF attachement?

You can add a PDF download link to the email by adding the [INVOICE_LINK] short code to your email message template. It doesn’t add an attachment.
