What can happen is any registrations currently using MER on the site (as in registrations currently being made, not registrations that have already used the cart previously) will throw a fatal error as the MER functions are not available any longer.

We ran into some problems when exporting the attendees via backend. Some informations were missing, when the exported data wasn’t the primary registration but one, that has been made in the same transaction…
Hmm, so I understand why you might want to disable MER if your not getting all of the data, but using MER should not prevent data from showing in the csv as each registration saves its own custom questions.
Can you provide more details? This may not be an issue with MER.
