Each time it causes site to go into permanent “maintenance mode” and when that is turned of EE has stop working – EE plugins are deactivated. (restore of site brings it all back to working Version 4.9.65.p)

When you mention maintenance mode, do you mean the wp maintenance mode, like this? – http://take.ms/eQbTu
If so it means that WP is failing when updating the plugin, and at that point, it’s actually completely outside of EE’s control.
To explain a little more, EE provides WP with a location to download the update from and then WP takes over from there. It enables WP Maintenance mode, downloads the update, deletes the current version, unpacks the new version in its place and disables WP Maintenance mode.
If your site is remaining in WP Maintenance mode then some part of the WP Update process is failing, WP will actually automatically come out of maintenance mode after ten minutes if that happens (although obviously, the update will still have failed).
There’s a lot of different reasons the update process can fail, if you look in the servers error logs can you see any errors from around the time the update is running?
Just so you know, EE doesn’t delete any of your event data when you de-activate or delete the plugin. All of your events, registrations, payments, messages, etc are all stored in the database, not the plugins files.
Did you check your sites error logs to see if any errors show up there? If the update process is throwing an error it should highlight why its happening.
