It may help to change what’s in the From field for all of those message templates so they all have [CO_EMAIL] instead of the various different things they have now.
Looking at your screenshot it appears [CO_EMAIL] is not set within all of the templates.
It looks like the from field is using [CO_FORMATTED_EMAIL] within the templates, but then on other templates such as the Event Admin template the FROM address seems to be the Primary Registrants Email address, which should not be the case – http://take.ms/Bky8I
If you view the payment received mnessage template in use on that event, then view the event admin context can you post a screenshot of how that is setup please?
Also if you activate the Invoice payment method, run a registration on the event and finalize the event selecting invoice, do you receive duplicate pending payment emails?
