We updated our server and it seems hosting moved the site to a new server. So the site had two versions up. Old and New. Since DNS did not update we have orders on both sites (diff server IP). Is there a way to merge the orders or move orders from old site to new one?

No because there will be conflicts. For example if both sites each have a registration with an ID 1234, and they’re actually two different registrations, only one of those registrations will remain if a merge is attempted.
What you can do is manually add registrations to the new site so the new site has the missing registrations that came in later to the old site.
