It’s a closed topic so I cannot add to it so I started new post. My site is live and functioning, however, if you wish to test it. Upon entering registration information a box will pop up in green with no text within it. When attempting to proceed to PayPal payment a yellow box appears with no text in it. There is no CSS that would conflict with what should appear in the boxes.
I have just updated to the latest version of EE, the problem has occurred for me in verstion 4.4.9 and now 4.6.2.
The messages are simply not there – as in no errors or anything, it looks like they have been removed.
One possibility is the custom jQuery you have running (as part of the theme, so while it says custom.js I can’t confirm if its the theme or something you have added).
This custom jQuery removes stray P tags so it might be conflicting with the EE jQuery, as the only thing missing from the messages are P tags and their content.

Thank you Dean. I went through each plugin one-by-one and found that “WEN’s Responsive Column Layout Shortcodes” plugin was causing the conflict. Deactivating the plugin brought back the content within the boxes.
Thanks for letting us know. I tested it and confirmed that that plugin’s JavaScript definitely causes the problem.
I’ll add the plugin to our known conflicts page.
