I’m assuming you’ve created a custom message template for invoice rather than editing the default template?
If so you’ll need to select that template on each event. Edit the event and in the notifications section you can set the event to use a custom template.
The default message templates are the templates used by default for all events, the custom message templates are when you want a template for a specific event(s). So if you’ve created a custom template you may be better applying your changes to the default, so it’s used by all events by default.
