I am wondering how I can setup Klarna or Afterpay in the EE checkout process. I have both methods set up with Stripe, but stripe tells me that the reason they aren’t showing up is because of EE. I didn’t see an add-on for using Klarna. Really hope there’s a way to make it work.

Not currently, no.
Event Espresso would need a custom EE payment method created for Klarna or AfterPay for it to work as it needs a way for the plugin to communicate with Klarna or AfterPay and confirm their payment.
