I’ve turned off automatic confirmation emails. Is there a way to send a registrant a confirmation once we confirm their payment has been made into our account?

When you say disabled automatic confirmation emails, do you mean using the option wthin Event Espresso -> General Settings -> Email Settings.
‘Send registration confirmation emails before payment is received?’
In EE3 with this option set to No, confirmation emails are automatically sent after payment has been made in full (Registration status becomes complete). You can also manually send the confirmation emails using the ‘Resend Confirmation Email’ button within the attendee list – http://take.ms/2wSa3
