I created a template called Payment Pending e-Transfer and selected if for 2 events. I need this email send because it provides instructions for e-Transfer When I complete a test registration, the default email is sent instead. I am not sure what I did wrong.

I logged in to check this and it looks like you have edited the ‘Event Admin’ context and are now checking the message sent to the primary registrant for your customizations. The custom template is being triggered but your custom text is in the event admin message.
Event message template has multiple ‘contexts’ in which they are used, for example, the Pending Payment message you send to the Event Admin is likely to be different to the one your send to the registrant. It’s the same message type, but used in a different context and EE allows you to modify both.
