Now we just need some help to get the QR and bar code to resolve back to the [REG_code] entry on the exported .csv file that we’re providing to the onsite lead retrieval system company. On our test qr and bar codes, the scan returns a value 1-561daa527a74a80adc7d8b2d22d08f0d when the correct value would be 2339-108-1-561f0d.

If you take a close look at the bar code, you’ll see that it’s returning the [REG_CODE], not the reg_url_link.
Currently the [QR_CODE] shortcode only stores the reg_url_link, so the QR code you are seeing is actually correct. It’s not supposed to return anything else. This is from the documentation for the [QR_CODE] shortcode:
This is a shortcode used for generating a qrcode for the registration. The only thing stored via this code is the unique reg_url_link code attached to a registration record.
You can add a custom QR Code by following this guide.
The guide shows how to build a custom QR code in place of using the [QR_CODE] shortcode.
