I just saw there are updates for the core and multi event registration. I updated the core (on a staging copy). The attempt to update MER failed and now I can’t even reactivate it, because it says it is incompatible with the new core. First I’d like to know what went wrong and second, how should I do it on the live site to avoid a problem like this.

What what wrong is the MER plugin didn’t get updated along with the core plugin. The current version of EE is not compatible with the older version of MER. You can avoid this by updating them at exactly the same time (check the boxes on the WP plugins page, then select Update).
You can delete the older MER plugin and download the new version’s zip file from your account page.

Followed your instruction. Update of MER failed again.
I downloaded it from my account and installed it. This works.
