Is there a way to add a percentage and base fee surcharge to cover the additional PayPal fees? My registration has the ability to pay by invoice (mail) or PayPal but I only want to charge a fee to the PayPal option.

No, programmatically charging a fee based on the payment method is not supported, and is actually against PayPal’s terms of service.
You can do what you want, but you can also say in your event description that if someone wants to pay by mail, then they can send in a smaller amount for payment. Then you can approve them after you get the payment. That’s up to you though.
