I want to change some structure and position of elements. and do some customization regarding thank you page so i want to know that any way to extend thank you pages in theme folder or plugin?

Hi,
There are ways, yes. Depending on what exactly you want to do, you could use action hooks to add content, override specific templates to add/remove/change markup/content. Or even using some custom jQuery to change the position of elements.
