Hi,
If I go to >Management > Messages, I can edit some templates but I’m completely unable to find the ones that are been using to send the confirmation email. How can I find them?

You can edit all of the emails sent through that section, which messages are you missing?
Some templates have multiple ‘contexts’ in which they are used, for example, the Registration Approved message template has an ‘Event Admin’ context, and a ‘Registrant’ context, both of those message can be editing within that template by selecting/switching the correct context:
