Do note that when the plugin updates, it deletes all the custom templates in the templates directory. I would prefer for those to remain, if that’s possible for future updates. Thanks!

The templates directory within /wp-content/plugins/{plugin}/templates/ will always be removed. When a plugin updates in WordPress what actually happens is the original plugin is deleted, the latest version download and unpacked in it’s place, so there is no way to save files within the original plugin.
However if you note within the tutorial Lorenzo linked to is states to place the templates within:
/wp-content/uploads/espresso/templates
That location will not be wiped when the plugin updates and custom templates there will load in place of the original.
