First of all sending batch emails is not fun. EE3 would let me send email by just selecting an event. Selecting the users isn’t a hassle free process. Is there anything that can be done for this issue?
Creating custom messages for each event is also not good. Previously it was much easier.

We have a ticket for improving the batch emails which we are working on, I currently do not have an eta on when this will be released but we do recognize that it needs some improvement 🙂

Are you creating the custom message from within the event editor itself?
For example if you want a new custom registration approve message for an event you can go to the notification sections, click ‘Create New Custom’ for that message type – http://take.ms/6mZoq
That new template will be created and assigned to the event – http://take.ms/Nyg0R
Clicking the edit button next to that takes you directly to that message to edit.
