There is a serious problem with the seating chart add-on. Some of my events have more than one event time on a given date. When a seat is unavailable for one of the times, the seating chart displays the seat unavailable for all other times as well.

I’m sorry to hear about that. I’ll create a ticket so this can get fixed before the Seating Chart add-on’s official release.

A further thought:
I think what you’ll need to do is set up an event for each time anyway. Even without the seating chart add-on involved, Event Espresso doesn’t really have a way to limit attendee numbers for specific event times within an event that actually works.
