In January I asked how to push changes from staging to production without overwriting registrations that occurred in the meantime. I was told there were no specific db exclusions that would facilitate this and was recommended to use mergebot. I did that, and mergebot worked about 50% of the time. I got an email today that mergebot will only function until 30 November as it doesn’t meet their quality standards. Are there any other tools that will do this?
Alternatively, can I move EE to a separate instance? If so, how would I do that?
I’m not aware of other tools that can automate this.

If you mean move EE to a separate site, that’s possible and would involve migrating a copy of the site to a new site. Then remove all pages and posts that aren’t related to using Event Espresso. Again, the wp_posts table and related tables will have event and event attendee data so this can’t be done by moving only the _esp_tables.
Once everything is moved then you can deactivate Event Espresso on the main site.
