It may help to know what version of Event Espresso you are running, whether anything has been modified, which gateway, and if you can, have them look up the transaction ID in their payment account and compare them to the transaction ID recorded in Event Espresso.
That may be an issue with the mailserver. If it doesn’t get receipt confirmation, some mailservers will resend. A good way to avoid this is to use a service like Mandrill.
