PDF Invoice does not break down charges

Is it possible to create a PDF invoice template that would show the particular charges for additional stuff a person added during registration? If they added a meal, it would actually show that, instead of a sub-total of lump sum?

There is a little example code in plugins/event-espresso/gateways/invoice/template.php, lines 88-98.
You would need to add in some logic to add in line items based on the attendee’s answers to your custom questions. A developer should be able to make that work for you in about an hour of programming time.
